Filling holes

Hi!
I am working on an old piece I found at a reuse center.
I'd like to fill some holes, but match the existing finish.

I've been told in many other circumstances to use the sawdust with some glue to fill in the holes. Sand it smooth and you'll never see it.

But... glue doesn't take stain! So, in your experience(s), what type of glue could I use if I were to attempt this with staining in mind.
