Be clear on the differences and be alright with them. And make sure which is being invoiced!

Your GC is getting paid to watch over the project and to correct errors along the way (not at your expense!). So far he is not doing the job he is there to provide. Making it right is now his problem. He is lucky you were paying attention, before the whole house was done.
