Refinishing Stairs Help

I removed all the carpet, staples, nails, strips from our staircase and was left with what I think are decent wood steps. I'm guessing it's pine. It's softer, I can make an indention with my fingernail if I push hard enough (fir?). Anyway, what is the step process? There are places that need filled with putty/wood filler. When is this done? I've read so many different forums, with different opinions. I know the putty or filler won't take stain well, but there are colored options to match the ending stain color.

The risers & spindles will be painted a cream color. The wall will be primed and painted. Hoping to stain the steps a darker color. Thanks for any help.
