Subfloor Problems

I recently removed a vinyl floor and luan in my kitchen in preparation for laying solid hardwood floor. The floor joists are 2X10's and a 3/4 in plywwod subfloor. I had numerous squeaks in the kitchen area over the years. I had put shims in the floor to try to stop the squeaks. Since I now have access to the plywood I put in deck screws 2 1/2 # 9's. This stopped the squeaks but now I have a new squeak in the area where I put the shims. My question is should I backout all the screws I put in and try to remove the shims? Some of the shims where put in with glue. Or should I quit worring about it and install the hardwood floor?
