Oil based polyurethane and latex paint?

I have just had custom cabinets built for me. They are not yet installed and I want to finish them (or almost finish them) before installation. They are made of birch, with beadboard inserts on the doors and the backboards of the open shelving. The shelves themselves are birch. My plan is to paint all of the cabs, except the open shelves, which will be polyurethaned. So, my question is which products to use.

I have settled on BM Fresh Start Acrylic Superior Primer, and BM Cabinet Coat (tinted White Dove). I am leaning towards oil based polyurethane on the open shelves for durability, but maybe using water-based on the interior of the cabs. Any thoughts on this? Will I have problems where the products meet? Thanks.
