new shellac finish

Hello all,
I have a set of doors that have been stripped (with Soygel) and sanded (before I knew better). The person who stripped them also filled all nail holes and some larger holes with wood putty (he thinks maybe a standard minwax filler, but isn't sure).
From past experience, I know that the wood filler will show up under multiple coats of shellac.
Can anyone recommend a way to address the already applied wood filler (as well as some remaining flecks of white paint) so that it is less noticeable under the amber shellac?
I think the doors are fir.
