Cat has peed on sheet vinyl room edge

I have a room where a cat has peed at the edge of the wall and I'm afraid it has seeped under the base molding into the sub-floor. My plan is to take up the base molding and maybe even part of the drywall in that area. Then peel back the vinyl to see how far the damage is underneath. I was told by a friend that I would have to paint the sub-floor with Kilz to cover and seal the urine odor area.

My question: Am I on the right track to fix the damage and then be able to carpet the room? Will there be a problem with the carpeting being smooth where the edge of the removed vinyl is under it?

Thanks for advise in anything I might have overlooked.
