Ripping up Tile - Condition of HW underneath

I hope to commence a major kitchen re-do in the near future. One discovery I made was that the tile was laid (over plywood BTW), after the cabinets were in place, so since I'm rearranging the cabinet layout, I'll be left with areas with no tile. I have no matching extras, and the grout is not in great shape either.

I know there was originally red oak flooring throughout. I much prefer HW, so my thought is to rip up the tile along with the plywood backer, and refinish the floor, no stain just a natural finish. My question is, what is the best way to take care of any nail holes that certainly will exist where the ply was laid over the HW?

You want to use a waterbased floor filler for any nail holes. The solvent-type will seal the area around the hole and will result in a light halo around each hole.

Go to a floor materials distributor and look for Timbermate, Woodwise or another waterbased filler. Timbermate can be mixed with pigments to get just the right color to match the wood. You can even use small amounts of waterbased craft paint as the color medium.

To glennsfc, you rock. I have a local Woodcraft store that sells Timbermate. What I plan to do is test a section of floor that will be hidden by the cabinets to see how it goes. Thanks!
