How to raise height of bathroom floor

I had some flooring removed in a small bath and now am down to plywood. The baseboards are now 1 1/4 in higher than the plywood. Since the flooring ran right up to the baseboards with no quarter round, I assume the height of the particle board layer and laminate that came out equaled 1 1/4. My tile I have picked out is thin. What and how many layers should I add to get the right height and/or should I start over with a much thicker tile? Toilet flange also has to be considered but if I get to the previous height, it should be ok.. The hardwood floor it meets is 3/4 high and right at the door so hopefully that transition can be planned for as well ahead of time (unlike the 1 1/4 ones the hardwood guys left me with) Any advice would be greatly appreciated.
