Backing up to a hard drive (when you've had computer infections)

Hi, I recently had to clean up my computer (under the guidance of Corrine at LzD), and I have a question about backing up.

My computer is scheduled to do a back-up once a month to a hard drive, and since I had some spyware/trojans on my computer, does that mean I probably backed them up in the past with previous back-ups onto the hd? I wasn't aware there was anything on my computer because I only had an av program and Malwarebytes, and both missed a couple of infections.

So I'm wondering if the infections might be in the hd now? I haven't done another back-up yet, and I'm getting the daily notice to back-up. If I back-up my now clean computer will it just cover up the old back-ups, or are the old infections lurking in there? Thanks.
