When is an uninstall not an uninstall?

Yesterday I did several updates on my Vista box (1 for MSE thru Windows Update, new versions of Firefox & Thunderbird). I thought everything went okay, but there was clearly a problem when I booted Vista today. It looked like it was starting in safe mode when it wasn't. To make a long story short, the system restore was successful but I am hesitant to download that MSE update again.

After I got Vista sorted out, I found that Malwarebytes-Firefox-Thunderbird all failed to launch. It was necessary to download MB and also uninstall FF-TB and download those also. When I started the new install of FF I fully expected all my bookmarks to be gone...but they were still there. When I started the new install of TB I expected to have to completely re-do my account settings for mail & news...but I didn't need to....and all my old mail was still there.

Not that I'm complaining but...why wasn't it all lost?

BTW, today I was very happy to have my seldom used and completely uncorrupted Opera browser ready to take up the slack when Firefox was inoperable.
