Advice Please...Bad Smell In Engine From A Nest

This might be a different kind of 'CAR QUESTION'.
We have a car, that we keep parked on the driveway. It hadn't been used all winter, and we found a nest, probably mice, in the engine. We cleaned it out, and now, when we run the car, it has an awful smell, like you were in a barn. We sprayed the area, with a disenfectant...but it's still there. Anyone have this problem, and how did you get rid of the smell? Thanks.

The mice could also have built a nest inside the car's ventilation ductwork, it's not unheard of.

Thanks...That's what we were thinking as well.. Now the trick is how do we get to it...
