roof framing problems

I just have my new construction home inspected by my own inspector, and he found a few problems in the attic. For example, 1) a few rafters (of roof valley) were not cut square and don't have proper bearing on supporting members (see picture 1). 2) several roof rafters are not bearing properly on the lower roof framing (see picture 2); Many of the lower rafters in this area, which are designed to bear on a girder, have shims installed, and the shims in general are loose (see picture 3); 3) a portion of the roof sheathing is not fully supported (see picture 4).

My inspector recommended all these conditions should be repaired by a licensed general contractors. But the builder argued that these conditions are common, and the construction comply with the building code, and unwilling to repair.

My question is, are these condition normal, and if left without fix, do they pose any damage to the roof structure in the long run? I live in NC, and the home is actually built by a custom builder.
