Wainscoting height? Help!

I've seen similar questions in other posts but none that address my exact situation, so I'm posting for the first time and including a picture. We are doing beadboard wainscoting around the perimeter of the bathroom and our plan was to keep it level with the backsplash of the vanity countertop so it "disappears" into one side of the vanity and continues out the other. If we use this height then the chair rail/cap will sit 3/4" below the new casing (yet to be installed) for the window you can see in the picture. We are worried that such a small gap will not look right. We could go higher with the wainscoting but then it will stop and start into the medicine cabinets and we aren't sure we like so many interruptions. Any ideas based on these photos?
