Roof Flashing on Stucco

I just replaced my roof and I was trying to find out the proper way to flash a roof where the roofline meets the stucco dormer. A stucco guy told me to cut the stucco out and flash to the wood under the stucco and then re-stucco. A few roofers told me they would cut into the stucco and flash to the stucco. Which is the best way or right way?

Wall flashing should penetrate to the sheathing and rise up behind the "weather resistant barrier" (usually two layers of asphalt saturated building felt for stucco) if you want it to perform well.
